This package implements easy-to-use functions to generate 2-7 sets Venn plot in publication quality. ggVennDiagram plot Venn using well-defined geometry dataset and ggplot2. The shapes of 2-4 sets Venn use circles and ellipses, while the shapes of 4-7 sets Venn use irregular polygons (4 has both forms), which are developed and imported from another package venn. We provide internal functions to integrate shape data with user provided sets data, and calculated the geometry of every regions/intersections of them, then separately plot Venn in three components: set edges, set labels, and regions. From version 1.0, it is possible to customize these components as you demand in ordinary ggplot2 grammar.

The main function kcca implements a general framework for k-centroids cluster analysis supporting arbitrary distance measures and centroid computation. Further cluster methods include hard competitive learning, neural gas, and QT clustering. There are numerous visualization methods for cluster results (neighborhood graphs, convex cluster hulls, barcharts of centroids, ...), and bootstrap methods for the analysis of cluster stability.

This package implements various procedures for finding multiple change-points. Two methods make use of dynamic programming and pruning, with no distributional assumptions other than the existence of certain absolute moments in one method. Hierarchical and exact search methods are included. All methods return the set of estimated change-points as well as other summary information.
This package provides classes and methods to locate, setup, subset, navigate and iterate file sets, i.e. sets of files located in one or more directories on the file system. The API is designed such that these classes can be extended via inheritance to provide a richer API for special file formats. Moreover, a specific name format is defined such that filenames and directories can be considered to have full names which consists of a name followed by comma-separated tags. This adds additional flexibility to identify file sets and individual files.

Genomic analysis of model organisms often requires the use of databases based on human data or making comparisons to patient-derived resources. This requires converting genes between human and non-human analogues. The babelgene R package provides predicted gene orthologs/homologs for frequently studied model organisms in an R-friendly tidy/long format. The package integrates orthology assertion predictions sourced from multiple databases as compiled by the HGNC Comparison of Orthology Predictions (HCOP).
Learn vector representations of sentences, paragraphs or documents by using the Paragraph Vector algorithms, namely the distributed bag of words (PV-DBOW) and the distributed memory (PV-DM) model. Top2vec finds clusters in text documents by combining techniques to embed documents and words and density-based clustering. It does this by embedding documents in the semantic space as defined by the doc2vec algorithm. Next it maps these document embeddings to a lower-dimensional space using the Uniform Manifold Approximation and Projection (UMAP) clustering algorithm and finds dense areas in that space using a Hierarchical Density-Based Clustering technique (HDBSCAN). These dense areas are the topic clusters which can be represented by the corresponding topic vector which is an aggregate of the document embeddings of the documents which are part of that topic cluster. In the same semantic space similar words can be found which are representative of the topic.
This package provides functions for fitting continuous-time Markov and hidden Markov multi-state models to longitudinal data. It was designed for processes observed at arbitrary times in continuous time (panel data) but some other observation schemes are supported. Both Markov transition rates and the hidden Markov output process can be modelled in terms of covariates, which may be constant or piecewise-constant in time.

This package provides probability mass, distribution, quantile, random-variate generation, and method-of-moments parameter-estimation functions for the Delaporte distribution with parameterization based on Vose (2008). The Delaporte is a discrete probability distribution which can be considered the convolution of a negative binomial distribution with a Poisson distribution. Alternatively, it can be considered a counting distribution with both Poisson and negative binomial components. It has been studied in actuarial science as a frequency distribution which has more variability than the Poisson, but less than the negative binomial.
This package provides a hiredis wrapper that includes support for transactions, pipelining, blocking subscription, serialisation of all keys and values, Redis error handling with R errors. It includes an automatically generated R6 interface to the full hiredis API. Generated functions are faithful to the hiredis documentation while attempting to match R's argument semantics. Serialization must be explicitly done by the user, but both binary and text-mode serialisation is supported.
