This package comprises a set of pretrained machine learning models to predict basic immune cell types. This enables to quickly get a first annotation of the cell types present in the dataset without requiring prior knowledge. The package also lets you train using own models to predict new cell types based on specific research needs.
This package implements methods to analyze and visualize functional profiles (GO and KEGG) of gene and gene clusters.
This package implements R bindings to C++ code for analyzing single-cell (expression) data, mostly from various libscran libraries. Each function performs an individual step in the single-cell analysis workflow, ranging from quality control to clustering and marker detection. It is mostly intended for other Bioconductor package developers to build more user-friendly end-to-end workflows.
This package provides tools for Bayesian integrated analysis of Affymetrix GeneChips.
This package provides a parser for mzIdentML files implemented using the XML package. The parser tries to be general and able to handle all types of mzIdentML files with the drawback of having less pretty output than a vendor specific parser.
This package can do non-parametric bootstrap and permutation resampling-based multiple testing procedures (including empirical Bayes methods) for controlling the family-wise error rate (FWER), generalized family-wise error rate (gFWER), tail probability of the proportion of false positives (TPPFP), and false discovery rate (FDR). Several choices of bootstrap-based null distribution are implemented (centered, centered and scaled, quantile-transformed). Single-step and step-wise methods are available. Tests based on a variety of T- and F-statistics (including T-statistics based on regression parameters from linear and survival models as well as those based on correlation parameters) are included. When probing hypotheses with T-statistics, users may also select a potentially faster null distribution which is multivariate normal with mean zero and variance covariance matrix derived from the vector influence function. Results are reported in terms of adjusted P-values, confidence regions and test statistic cutoffs. The procedures are directly applicable to identifying differentially expressed genes in DNA microarray experiments.
Filter genetic variants using different criteria such as inheritance model, amino acid change consequence, minor allele frequencies across human populations, splice site strength, conservation, etc.
This package exposes an annotation database generated from Ensembl.
This package provides a toolset for deciphering and managing biological sequences.
This package provides a convenient way to analyze and visualize PICRUSt2 output with pre-defined plots and functions. It allows for generating statistical plots about microbiome functional predictions and offers customization options. It features a one-click option for creating publication-level plots, saving time and effort in producing professional-grade figures. It streamlines the PICRUSt2 analysis and visualization process.
This package provides functions for performing print-run and array level quality assessment.
This package provides high level functions for reading Affy .CEL files, phenotypic data, and then computing simple things with it, such as t-tests, fold changes and the like. It makes heavy use of the affy library. It also has some basic scatter plot functions and mechanisms for generating high resolution journal figures.
This package provides tools for the identification of differentially expressed genes and estimation of the False Discovery Rate (FDR) using both the Significance Analysis of Microarrays (SAM) and the Empirical Bayes Analyses of Microarrays (EBAM).
This package provides processed and raw count data for single-cell RNA sequencing. In addition, this package offers single-cell ATAC-seq, and seqFISH (spatial transcriptomic) experiments performed along a timecourse of mouse gastrulation and early organogenesis.
BgeeCall allows generating present/absent gene expression calls without using an arbitrary cutoff like TPM<1. Calls are generated based on reference intergenic sequences. These sequences are generated based on expression of all RNA-Seq libraries of each species integrated in Bgee.
The Cancer Genome Atlas (TCGA) Data Portal provides a platform for researchers to search, download, and analyze data sets generated by TCGA. It contains clinical information, genomic characterization data, and high level sequence analysis of the tumor genomes. The key is to understand genomics to improve cancer care. RTCGA package offers download and integration of the variety and volume of TCGA data using patient barcode key, what enables easier data possession. This may have an benefcial infuence on impact on development of science and improvement of patients treatment. Furthermore, RTCGA package transforms TCGA data to tidy form which is convenient to use.
This package contains the helper files that are required to run the Bioconductor package CopywriteR. It contains pre-assembled 1kb bin GC-content and mappability files for the reference genomes hg18, hg19, hg38, mm9 and mm10. In addition, it contains a blacklist filter to remove regions that display copy number variation. Files are stored as GRanges objects from the GenomicRanges Bioconductor package.
This package implements functions for copy number variant calling, plotting, export and analysis from whole-genome single cell sequencing data.
This package performs hybrid multiple testing that incorporates method selection and assumption evaluations into the analysis using EBP estimates obtained by Grenander density estimation. For instance, for 3-group comparison analysis, Hybrid Multiple testing considers EBPs as weighted EBPs between F-test and H-test with EBPs from Shapiro Wilk test of normality as weight. Instead of just using EBPs from F-test only or using H-test only, this methodology combines both types of EBPs through EBPs from Shapiro Wilk test of normality. This methodology uses then the law of total EBPs.
This package provides the full genome sequences for Bos taurus (UCSC version bosTau8).
Enriched heatmap is a special type of heatmap which visualizes the enrichment of genomic signals on specific target regions. This type of heatmap is just a normal heatmap but with some special settings, with the functionality of ComplexHeatmap, it would be much easier to customize the heatmap as well as concatenating to a list of heatmaps to show correspondence between different data sources.
The package provides functionality that can be useful for the analysis of the high-density tiling microarray data (such as from Affymetrix genechips) or for measuring the transcript abundance and the architecture. The main functionalities of the package are:
the class segmentation for representing partitionings of a linear series of data;
the function segment for fitting piecewise constant models using a dynamic programming algorithm that is both fast and exact;
the function

The aim of TCGAbiolinks is:
facilitate GDC open-access data retrieval;
prepare the data using the appropriate pre-processing strategies;
provide the means to carry out different standard analyses, and;

In more detail, the package provides multiple methods for analysis (e.g., differential expression analysis, identifying differentially methylated regions) and methods for visualization (e.g., survival plots, volcano plots, starburst plots) in order to easily develop complete analysis pipelines.
This package implements algorithms for calculating microarray enrichment (ACME), and it is a set of tools for analysing tiling array of combined chromatin immunoprecipitation with DNA microarray (ChIP/chip), DNAse hypersensitivity, or other experiments that result in regions of the genome showing enrichment. It does not rely on a specific array technology (although the array should be a tiling array), is very general (can be applied in experiments resulting in regions of enrichment), and is very insensitive to array noise or normalization methods. It is also very fast and can be applied on whole-genome tiling array experiments quite easily with enough memory.
