Enter the query into the form above. You can look for specific version of a package by using @ symbol like this: gcc@10.
API method:
GET /api/packages?search=hello&page=1&limit=20
where search is your query, page is a page number and limit is a number of items on a single page. Pagination information (such as a number of pages and etc) is returned
in response headers.
If you'd like to join our channel search send a patch to ~whereiseveryone/toys@lists.sr.ht adding your channel as an entry in channels.scm.
This package provides gene-level read counts from RNA-Seq for gallein-treated and control zebrafish.
This package adductomicsR processes data generated by the second stage of mass spectrometry (MS2) to identify potentially adducted peptides from spectra that has been corrected for mass drift and retention time drift and quantifies level mass spectral peaks from first stage of mass spectrometry (MS1) data.
BiFET identifies transcription factors (TFs) whose footprints are over-represented in target regions compared to background regions after correcting for the bias arising from the imbalance in read counts and GC contents between the target and background regions. For a given TF k, BiFET tests the null hypothesis that the target regions have the same probability of having footprints for the TF k as the background regions while correcting for the read count and GC content bias.
This package defines low-level functions for mass spectrometry data and is independent of any high-level data structures. These functions include mass spectra processing functions (noise estimation, smoothing, binning), quantitative aggregation functions (median polish, robust summarisation, etc.), missing data imputation, data normalisation (quantiles, vsn, etc.) as well as misc helper functions, that are used across high-level data structure within the R for Mass Spectrometry packages.
This package provides full genome sequences for Mus musculus (Mouse) as provided by UCSC (mm9, July 2007) and stored in Biostrings objects.
This package provides a database of SIFT predictions for Homo sapiens dbSNP build 132.
This package offers functions to process multiple ChIP-seq BAM files and detect allele-specific events. It computes allele counts at individual variants (SNPs/SNVs), implements extensive QC (quality control) steps to remove problematic variants, and utilizes a Bayesian framework to identify statistically significant allele-specific events. BaalChIP is able to account for copy number differences between the two alleles, a known phenotypical feature of cancer samples.
This package creates karyotype plots of arbitrary genomes and offers a complete set of functions to plot arbitrary data on them. It mimics many R base graphics functions coupling them with a coordinate change function automatically mapping the chromosome and data coordinates into the plot coordinates.
The S4Vectors package defines the Vector and List virtual classes and a set of generic functions that extend the semantic of ordinary vectors and lists in R. Package developers can easily implement vector-like or list-like objects as concrete subclasses of Vector or List. In addition, a few low-level concrete subclasses of general interest (e.g. DataFrame, Rle, and Hits) are implemented in the S4Vectors package itself.
This package stores the data employed in the vignette of the GSVA package. These data belong to the following publications: Armstrong et al. Nat Genet 30:41-47, 2002; Cahoy et al. J Neurosci 28:264-278, 2008; Carrel and Willard, Nature, 434:400-404, 2005; Huang et al. PNAS, 104:9758-9763, 2007; Pickrell et al. Nature, 464:768-722, 2010; Skaletsky et al. Nature, 423:825-837; Verhaak et al. Cancer Cell 17:98-110, 2010; Costa et al. FEBS J, 288:2311-2331, 2021.
This package provides basic functions for filtering genes from high-throughput sequencing experiments.
The dada2 package infers exact amplicon sequence variants (ASVs) from high-throughput amplicon sequencing data, replacing the coarser and less accurate OTU clustering approach. The dada2 pipeline takes as input demultiplexed fastq files, and outputs the sequence variants and their sample-wise abundances after removing substitution and chimera errors. Taxonomic classification is available via a native implementation of the RDP naive Bayesian classifier, and species-level assignment to 16S rRNA gene fragments by exact matching.
This package provides a collection of tools for doing various analyses of single-cell RNA-seq gene expression data, with a focus on quality control.
rtracklayer is an extensible framework for interacting with multiple genome browsers (currently UCSC built-in) and manipulating annotation tracks in various formats (currently GFF, BED, bedGraph, BED15, WIG, BigWig and 2bit built-in). The user may export/import tracks to/from the supported browsers, as well as query and modify the browser state, such as the current viewport.
This package provides robust model-based clustering using a t-mixture model with Box-Cox transformation.
This package provides an interface to implementations of the GatingML2.0 standard to exchange gated cytometry data with other software platforms.
This package provides the GInteractions, InteractionSet and ContactMatrix objects and associated methods for storing and manipulating genomic interaction data from Hi-C and ChIA-PET experiments.
This package implements low-level utilities for single-cell trajectory analysis, primarily intended for re-use inside higher-level packages. It includes a function to create a cluster-level minimum spanning tree and data structures to hold pseudotime inference results.
The stageR package allows automated stage-wise analysis of high-throughput gene expression data. The method is published in Genome Biology at https://genomebiology.biomedcentral.com/articles/10.1186/s13059-017-1277-0.
This package defines an S4 class for storing data from spatial -omics experiments. The class extends SingleCellExperiment to support storage and retrieval of additional information from spot-based and molecule-based platforms, including spatial coordinates, images, and image metadata. A specialized constructor function is included for data from the 10x Genomics Visium platform.
This package provides a set of functions to create and interact with dynamic documents and vignettes.
This package provides S4 generic functions needed by Bioconductor proteomics packages.
This package provides the HTSlib C library for high-throughput nucleotide sequence analysis. The package is primarily useful to developers of other R packages who wish to make use of HTSlib.
This package offers functionality for taking methtuple or Bismark outputs to calculate ASM scores and compute DAMEs regions. It also offers nice visualization of methyl-circle plots.
